Well its 10 years old, and some parts are probably worn out, if you go to a shop to see whats wrong, it could be like brand new!

Why isn't my 1999 Jeep running smooth?

(1999 Jeep 4.0 / 6cyl) It sat since October 08. I just replaced the Crankshaft Sensor which caused it to not start. Now the Check engine light is on and it sounds like it is skipping. There is no rhythm to the skipping. It is random and sometimes is barley noticeable.
The plugs, wires, cap, rotor, coil are all new. All injectors are getting power. What could it be.

Well how is the fuel. Sitting that long it could have easily gummed up the injectors.
That year has a diagnostic inside the odometer display have you received any codes(note it will only do it during the issue). The only way you can find out what the code means is go to a Chrysler dealer and ask them. From there you can find out what is wrong.

If you are not getting anything from the odometer display you can use a obd2 code tester for your jeep. Most auto parts stores will rent them out. This will tell you with little doubt what is wrong with your jeep.

It could simply be the condensation working it's way through the fuel system or carbon or it could be a issue with the fuel pump or heck a whole lot of other things.

check engine light can be anything ... possibly an O2 sensor, but that most likely wouldn't cause a skip.

There really are only three causes
1.loss of spark
2.the air/fuel mixture is too far out of balance to ignite
3.loss of compression.

fixes:
for diagnosis 1:
bad spark plugs or wires (get them replaced)
Just a weak coil
cracked distributor cap

2:
Clogged fuel injector
Bad fuel pump
restricted filter or leaky pressure regulator
even leaky egr valve

3:
leaky or blown gaskets or valves

aw tha sucks,
i had an 01 Jeep Wrangler, same as your 4.0 liter, 6 cylinder SPORT but it had the same thing.
just MAKE SURE the battery isn't too old.
all the other parts could be new, but if the battery isn't good it could be bad.
you also could have a leak in the engine which might trigger the agnostic sensor(something like that) which could make the check engine light appear.

**to be honest, it could be a number of things, and trust me i'd know. having a pre-2003 Jeep nowadays is just a pain in the ass b/c of gas, engine problems, and just wear and tear.

It sounds like an alternator problem to me. they always seem to make a skipping sound when they are going bad, so i would highly suggest changing that! Good Luck!
