Your post is a little confusing.... if your talking about the motor cooling fan that's the way it works... if the motor is cooler than the fan temperature setting it doesn't not run don't worry...

If the motor is turning over good then its not the battery.. it sounds more like fuel or carburetor or the EFI and specifically the choke set up.
