I would go with the Epiphone...
My reasons are... Jackson has a maple bolt-on neck. The Epiphones have set necks for better tuning stability and tone. I think most of the Epiphone models have mahogany necks too. A guitar with a smaller body and bolt-on maple neck like the Jackson does not usually have the best tone.
Also, The pickup options look a lot better for the Epiphones. The "Duncan Designed" pickups in the Jackson are lame. I had them in my ESP and they're in the garbage now. They were very bright sounding like real Seymour Duncans, but they didn't have the high gain required to "cream" or take the edge off of that brightness. They were just weak, thin and shrill sounding.

Edit: Unless you only play metal... The GX model of the Les Paul with the Gibson Dirty Fingers pickups might be something to consider. They can sound almost as crisp as the EMG for metal, but they can also sound more organic for other styles. They're very versatile and clean up well if you roll the volume back a bit. The GX also has a control for coil splitting which allows you to come very close to a single-coil sound. VERY versatile guitar!!!
