Colleagues: For those of you who attended any of the Flowjo web seminars the last three weeks, I would ask if you could send me your feedback.

How did the web seminar format work for you? How was the instructor, John Quinn? Were the selected topics appropriate? Would you like more of these organized? If so, what topics would you like covered? What could be done to improve the web seminars? Please send your comments to me directly. Thanks in advance

Colleagues: Is your lab in need of a new flowjo dongle? I am again
coordinating a bulk purchase of flowjo dongles.
The academic price is
$1495 a dongle.

In the past, the price breaks start at 3 dongles :jaw:and
go up from there.
If your lab is interested in purchasing a dongle, :gossip:
please email me directly the name of the PI, an account number
to
charge, and the number of dongles you wish to purchase by March
17th.

Hi Diether,

If you can't find one, try opening the files in microsoft Word (you'll
probably need to use the "All Files" option),copy the text part to a new
window and then get it to replace the delimiter with a paragraph mark. This
will give you a list that looks like this:

$TOT
5000
$P1R
1024
$P1B
16
$P2R
1024
$P2B
16
$P3R
1024
$P3B
16
$P4R
1024
$P4B [snip]

Rather than this:

\$TOT\5000\$P1R\1024\$P1B\16\$P2R\1024\$P2B\16\$P3R\1024\$P3B\16\$P4R\1024\$P4B\

If you get it to replace the delimiter and the dollar sign with a paragraph
mark and dollar sign, and you replace the delimiter on its own with a tab
you get this:

$TOT 5000
$P1R 1024
$P1B 16
$P2R 1024
$P2B 16
$P3R 1024
$P3B 16
$P4R 1024
$P4B [snip]

which you can tabulate in excel. Note that not all of the keywords begin
with "$", and different manufacturers use different delimiters.

Although FCS Express can read files from all manufacturers, and the lite
version is only $99 (not quite free, but close :), it will only run on the
PC. We have no intention of making a MAC compatible version in the near (or
distant) future.

FCS Press (http://www.fcspress.com/) is a very affordable third party data
analysis package for the Macintosh.

There are several other packages available for the Macintosh (FlowJo,
WinList) but both are significantly more expensive than the ones listed above.

Objet : Free software?

Hi!

As I understand there is some free software for flowdata analysis somewhere
on the Web. With my limited "web-skills" I haven`t been able to find a site
yet. Could someone please direct me to any of these sites?

What is the general opinion of using these free softwares?
Are they safe to use considering the security for my PC?

For people looking for free software, and don't mind a bit of work
(suffering? bwah-ha-ha...), we've got another not-completely broken
alpha release of rflowcyt, a package which is built on top of R
(The R Project for Statistical Computing), and released in the same vein as the
Bioconductor suite for genomic analysis (Welcome to BioConductor — bioconductor.org)
which I am involved with.

It has the following severe weak points -- the user interface for
gating is awful, to put it mildly. It's built on a command-line
interface.

It has the following strong points -- if you don't mind a bit of work,
R can handle most statistical analyses that people want to do. There
is some documentation for using it, but it's not quite complete, but
we are working on it. However, it is completely cross-platform (R
runs on Linux/Unix, Microsoft Windows, and Mac OSX.

On the other hand, the following R code will write out an excel file
of the list-mode data for plotting:

library(rflowcyt)
my.file <- read.FCS("/path/to/my/FCS/file.fcs")
write.table(my.file$data,file="file.csv",sep=",",col.names=NA)

If interested, it can be obtained from

http://www.analytics.washington.edu/~rossini/rflowcyt/

You will have to install R as well as figure out the R package
system. I havn't built binary packages for Windows yet, so it's a bit
of a pain to install (but I should be doing that by the first week of
January).

best,
-tony

Hi there.
The only one I know of is WinMDI and fortunately, it is quite good,
although it hasn't been updated for a long time.
You will be able to find WinMDI at TSRI Cytometry Software Page
I have been using it for a few years, and I never experiences any
security issues so far.

There's lots of free software for FACS, but most of it is (unfortunately)
highly outdated and/or very single-purpose. WinMDI is _great_ (Thanks Joe,
once again!).

Alright... after stewing on it with 4 machines and two mac, heres my
$0.02 worth...

Cytometers: Kirk, Picard, Sisko, and Janeway.
Macs: Spock and Tuvok

Regardless who makes 'em, cytometers have personalities. Anyone that
doesn't think so, never used one. My Elite is somewhat like "Kirk" in
that it always gets the job done, though is often insubordinate at
times. My old 753 from grad school was more like Picard - never
complained and always did what you told it to.

So my suggestion would be to asses the personalities of the 4 beasts, then
name them accordingly. For example, the tempermental machine (Kirk),
straight and narrow (Picard), get the job done and cover your mistakes
(Sisko), and sleek and efficient (Janeway). The Macs could be named
according to which one is bestowed with more memory (Spock, then Tuvok).
It would logically follow that any error would be in the data aquisition
and never in the the analysis...

I must admit that I do find it comical to think of naming a cytometer.
Most people that I know *call* them colorful names rather than naming them.

There,
David
p.s. - never met a cytometer that reminded me of a Pheringi...

Matbe it was just recieving about 50 messages in one go that did it,
but I think that about 25% were in the latter catagory and too many
in the former. A bit of fun is nice but I think the list is
beginning to get a bit over-trivial. That said I find the somewhat
acrimonious and rather pointless disputes about energy transfer
semantics even worse. This dispute has nothing to do with the
relative merits of the two instruments and everything to do with
peoples egos. Couldn't you conduct it by Email?

Colleagues:
Thanks for your support of the cytometry net over the past year. It
sure has been a busy year in terms of numbers of messages. Let's try
to keep the standard up a bit next year please - the "Name my Babies"
sort of got out of hand.....but I suppose all work and no play makes
Paul a dull boy or something...

Suggestions...
Any new ideas for next year? Improvements? Problems? Please
communicate these to myself or Steve Kelley.

CDROM Project....We have sumbitted our CDROM project to ISAC as an
abstract--- so now we have to make the CDROM! We intend to do this in
January & February with a cut off date of February 28 for
submissions. I don't yet know how we are going to distribute
the CDROM.....BUT if you have something that would be of value
contact me. I will put up a list of its contents periodically.

I want to acknowledge the hard work of Steve Kelley in maintaining
this site....His vision of several years ago has provided a great
service to cytometrists around the world. Thanks Steve.

Have a Happy Christmas and/or Holiday season (this is called being
"politically indirect!") and a prosperous New Year to you all.

Subject: Re: Name my babies

Thanks very much to everybody who contributed to my request. You all have shown
great imagination. And with the abundance of replies, *many* more than I ever
expected, you have also shown great patience with having to read everybody's
suggestions. Since everybody on the list sees what I see, I won't go into all
the suggestions. So here are the final results. The folks in Dr. Waller's lab
did some brainstorming and have come up with the finalists. But first a warmup.

The Top Ten List

"Santa Claus pickup lines"

As presented on the 12/5/95 broadcast of LATE SHOW with DAVID LETTERMAN

10. "I'll make you shake like a bowl full of jelly"
9. "I put the 'scroo' in 'Scrooge'!"
8. "I've got something you can hang a wreath on"
7. "One hour with me honey and you'll see flyin' reindeer"
6. "Buy you a Zima?"
5. "That is a candy cane in my pocket, and I'm glad to see you"
4. "Uh-yeah, that's right, I'm Kenny Rogers"
3. "I got your stocking stuffer right here, Shirley!"
2. "Giddy-up over here and say 'Howdy' to your fat, bearded cowboy of love!"
1. "I've got an elf in my pants!"

And now for the grand finale. (drum roll, please.)

The Top Ten List

"Groups of Names for the Flow Cytometer Lab Computers"

10."Seven Deadly Sins" (lust pride avarice sloth)
9. "Dead rock stars" (Jimi Hendrix, Janis Joplin, Elvis, John Lennon)
8. "Varietal Wines" (Chardonnay, merlot,zinfandel, )
7. "Sexually transmitted diseases" (herpes, chlamydia, gonorrhea, syphillis)
6. "Constellations" (Casiopia, Ursa, Orion Andromeda)
5. "Famous Naval Ships" (Hornet, Lexington, Bismark, Arizona)
4. "Seven Dwarfs" (Doc, sneezy, grumpy, sleepy, bashful, horny)
3. "Illicit Drugs" (Crack, Crank, Speed, Mary Jane, Qualludes)
2. "Serial Killers" (Boston Strangler, Son of Sam, Jefferey Dahmer,)
1. "Classical Composers" (Brahams, Beethoven, Bach, Mozart,)

Tim Murray
Hematology/Oncology
Emory University School of Medicine

Steve Micko
Emory University Hospital

P.S. It's a toss-up between mythological figures, the Marx brothers
(Groucho, Harpo, Zeppo, Chico, Gummo and Karl) and the nine muses.

My quest is officially finished. Thanks again.

S.

Ugh, if you wanted to go the hellish route, why not just pick the Osmonds? I
think there were five of them, plus Marie and the second generation that's
singing its way across Utah.

Some alternatives that might be considered are:

- the Seven Duffs from the "Duff Gardens" episode of the Simpsons (the sorter
can be Surly).
- Archie, Jughead, Reggie, Betty and the rest from Riverdale
- cartoon characters (e.g. Blondie, Hagar, Dilbert)

Oh - I know the nephew of the man who unleashed the Brady Bunch on an
unsuspecting world.

Hello out there,

The Flow Cytometry Laboratory at Emory University Hospital now has a
FACScan, a FACSCalibur, a FACS Vantage, and two Macintosh
workstations. As soon as construction is finished and all instruments
are moved to their final locations, all five instruments will be
networked. We are looking for names for these nodes and would like to
have something more creative than machine A, machine B, etc.
Therefore, we are soliciting your creative energies for five names
that are somehow related. There were only four Marx brothers, only
three Stooges, and a multitude of two-character partners like Mutt and
Jeff, Tom and Jerry, Heckle and Jeckle, Bonnie and Clyde, etc., etc.
Can anyone think of a group of five?

Oh yes, I should mention that we are getting another sorter in a few
months ... How about a group of six?

Thanks in advance,

Steve Micko, who is a little punchy after a l-o-n-g sort

My choice would be the names of actors who over the years have portrayed The
Doctor in Doctor Who on BBC:

William (Hartnell)
Patrick (Troughton)
Jon (Perthwee)
Tom (Baker)
Peter (Davidson)
Colin (Baker)
and for your seventh instrument when it arrives:
Sylvester (McCoy)

Hello,

Well first of all, technically speaking, there were five Marx Brothers--Groucho,
Chico, Harpo, Zeppo, and Gummo. And when the last sorter comes you could name
it Karl.

Also, there were actually five Stooges as well--Moe, Larry, Curly, Shemp, and
Joe (I agree the last two have much less stature). And depending on your
politics, you could name the last one Bill, or Newt,... or Karl.

Or you could go for a group of seven and leave out one, such as the Wonders of
the World, Dwarfs, Deadly Sins, Virtues, Planets (the ancient Greek system),
etc.

There are, or were, however, nine Muses, so you'd have three spare!

Subject: Re: Name my babies

Thanks very much to everybody who contributed to my request. You all have shown
great imagination. And with the abundance of replies, *many* more than I ever
expected, you have also shown great patience with having to read everybody's
suggestions. Since everybody on the list sees what I see, I won't go into all
the suggestions. So here are the final results. The folks in Dr. Waller's lab
did some brainstorming and have come up with the finalists. But first a warmup.

The Top Ten List

"Santa Claus pickup lines"

As presented on the 12/5/95 broadcast of LATE SHOW with DAVID LETTERMAN

10. "I'll make you shake like a bowl full of jelly"
9. "I put the 'scroo' in 'Scrooge'!"
8. "I've got something you can hang a wreath on"
7. "One hour with me honey and you'll see flyin' reindeer"
6. "Buy you a Zima?"
5. "That is a candy cane in my pocket, and I'm glad to see you"
4. "Uh-yeah, that's right, I'm Kenny Rogers"
3. "I got your stocking stuffer right here, Shirley!"
2. "Giddy-up over here and say 'Howdy' to your fat, bearded cowboy of love!"
1. "I've got an elf in my pants!"

And now for the grand finale. (drum roll, please.)

The Top Ten List

"Groups of Names for the Flow Cytometer Lab Computers"

10."Seven Deadly Sins" (lust pride avarice sloth)
9. "Dead rock stars" (Jimi Hendrix, Janis Joplin, Elvis, John Lennon)
8. "Varietal Wines" (Chardonnay, merlot,zinfandel, )
7. "Sexually transmitted diseases" (herpes, chlamydia, gonorrhea, syphillis)
6. "Constellations" (Casiopia, Ursa, Orion Andromeda)
5. "Famous Naval Ships" (Hornet, Lexington, Bismark, Arizona)
4. "Seven Dwarfs" (Doc, sneezy, grumpy, sleepy, bashful, horny)
3. "Illicit Drugs" (Crack, Crank, Speed, Mary Jane, Qualludes)
2. "Serial Killers" (Boston Strangler, Son of Sam, Jefferey Dahmer,)
1. "Classical Composers" (Brahams, Beethoven, Bach, Mozart,)

Tim Murray
Hematology/Oncology
Emory University School of Medicine

Steve Micko
Emory University Hospital

P.S. It's a toss-up between mythological figures, the Marx brothers
(Groucho, Harpo, Zeppo, Chico, Gummo and Karl) and the nine muses.

My quest is officially finished. Thanks again.

S.
